I'm a bit confused by that, too. Although, I view our universe as a profoundly spiritual place, and people and animals as spiritual beings. But then, I'm not an atheist.

It likely depends on your personal interpretation of each - whilst an atheist may lack belief in the existence of deities, they may also have a sense of the spiritual insomuch as mindfulness, meditation & thoughts about the essence/connectedness/unanswerable relating to self & everything else are part of the modern definition of the latter.
